I was off the Pokémon train for a while, so I didn't play these games until way later. In addition, I hardly played the original gen 2 games when they came out, so my experience is a bit muted.
The wild Pokémon battle themes have got an decent upgrade:
The rival themes in this game truly slaps, but they're a bit short unfortunately:
Dark Cave/Ice Path sounds a bit less intimidating and more gentle in these games compared to the original. Fitting for the Ice Path dungeon, but not so much for Dark Cave.
A cool touch is how both the Dungeon theme and the Inside Ruins of Alph share the same motif, but in the latter one it's played in a lower tempo.
Another interesting composition is Sinjoh Ruins, which is an amalgamation of several tracks from Pokémon Diamond/Pearl and Platinum:
The background music in this area is a combination of various parts of Mt. Coronet, the Distortion World, Battle! (Dialga/Palkia), Battle! Giratina!, and the music played by the Azure Flute.

Game Corner is still a fun and energetic track.
Some of the tracks have a clear traditional japanese accompaniment to them:
I think this helps further cement how you are battling a legendary and ancient pokémon.
Frontier Brain Battle has some fun arpeggios and a rising beat which elevates the exitement and trhill of the battle.
Red and Lance's battle theme even though it's good, fails to deliver the same intensity as the original one in my opinion.
